Yes, controller chooses.
From the FAQ: "At any time a card effect targets (e.g. stating to “chooseâ€) a card with the fewest, most, lowest or highest skill/cost/etc. and there is a tie, the card effect’s controller may choose which card is affected."
The two likely forms that appear in cards are:
choose and destroy a character with the lowest skill
(you still destroy one of them when there is a tie), and
destroy the character with the lowest skill
(none get destroyed in the event of a tie)
Presumably, once Hungry Star Vampire has eaten all the other low-skill characters, it starves (destroys itself).
