Is her ability working only on defense? Or also when we are attacking?
If does not specify, meaning that characters only have be participating in a challenge (attacking OR defending) to be affected by Dany's ability.
Also note that Insight works on both Attack and Defence too.
Actually, it does specify - the term "against" is explicitly defined in the RR, p3, as being by-directonal

Timing question: Does Daenerys ability stack with Plaza of Punishment? Or is her ability deamed over and done in the end of 4.2.2 when Plaza's reaction comes into play?
The challenge is still happening until several framework steps later (doesn't end until 4.2.6 "Challenge Ends"), so yes, Dany's ability can (provided she's standing) stack with Plaza of Punishment for a combined -3.
Yesterday I played in a Targ vs Targ game and I ended up winning in a decided un-Nedly fashion: I killed the opponent's Dany with Dracarys. I know that Nedliness isn't the most critical aspect of the game and there would be a risk of creating an imbalance, but it would've been nice if Dany was immune to burn.
Presumably there were two Danys on the table at this point (yours and hers). Obviously, only one of those could be the real dragon.

The card says "while Daenarys Targaryen is standing" so, no, the opposing character(s) do not suffer a -1 STR penalty.
