Any time you can use a paid ability during a run. Have a look at the run timing portion of the rulebook or FAQ. If you want to tie this to your Komainu question, you'd want to use the hosted counter at step 2.1/4.1 (depending on where Komainu is on the server) right after the runner fails to break Komainu's subroutines, but before the runner can jack out.
