I would love to get opinions on whether or not I should:
Keep Both "The Ghosts of the Dark Side (87)" Objectives in
vs
Replace Both "The Ghosts of the Dark Side (87)" with "The Plan of the Prophetess (110)"
vs
Have One of Both in the set
vs
Have 12 Objectives and place all of them in the deck.

I'd cut both Ghosts - I'm never happy about paying for the wraiths, and I'm not all that impressed by Dark Memories either. The event is nice, but not nice enough to justify including the other cards. But then you'll run into another problem - you have 10 limited cards in your deck, and that's way too many because of a huge potential to get dead draws. The generally agreed-upon desired number of limited cards is 6, so you should try to get closer to that. I suggest losing either one Sariss or one Mara Jade (because the Emperor and Vader's sets are stronger, so you'd want to keep those), and both Dark Counsels (the only impressive card in that set is Admin Detainment - but, just like with the event from Ghosts, it's not impressive enough to justify the entire set). As a replacement, consider the Inquisitor - if you want to play Force control, you'll want to defend, and the Inquisitor is a prime defender, and there's also Bones to annoy LS and the Inquisitor's card draw to make sure you draw all the good cards you have. One Arden Lyn would also be a good pick - the objective is super strong if you can hold the Force with any reliability, and Arden's 3 guns are great on defense. She works particularly well with the Inquisitor, because he lets you discard her from hand at will, so you don't have to spend money on her. I suggest only taking one Arden, though, because the other cards in that set are situational at best - but the objective is pretty insane and I think that justifies it.
Oh, and as for your "stay completely defensive" strategy - I wouldn't do that. At the very least, go nuts on the offensive with Vader and Mara Jade, because
1) If you only defend, the LS will build a board too big for you to control - Mara has targeted strike and Vader has something quite similar, and that lets you keep the LS board at a manageable size; also, both of them have 2 blast, which is nice, and the Emperor can refresh them for defense anyway
2) If you only defend, the game will go way too long and you won't have the time for game 2 of the round
I would recommend cutting both copies of The Ghosts of the Dark Side. While the objective can be helpful for keeping control of the Force, especially against decks with Seeds of Decay, the other cards are extremely situational. At 3 cost, the Force Wraiths will take most of your turn. With only one gun and no tactics, they're useless for defense. Their ability to contribute icons even when focused can come in handy, but the Light Side will often have 3- or 5-pip units to commit if it's interested in contesting the Force.
That would make your deck:
2 x Agent of the Emperor
2 x Dark Counsel
2 x Dark Lord of the Sith
2 x Power of the Dark Side
2 x The Plan of the Prophetess
I don't know what cards you have, but I would generally recommend replacing one set (perhaps a copy of Dark Counsel or Agent of the Emperor) with The Emperor's Web. That would give you another kill spell in the form of Force Lightning, a two-cost unit that can keep your mains alive, and a choke that can eliminate weakened enemies or soften them up so they trigger Dark Counsel.
You'll also get a third copy of Palpatine. That may seem like a downside, because Palpatine is expensive, and you can only have one out at once. However, five-pip cards can be great for winning edge, and Core Palp's ability to recover events when an objective is destroyed can help you stay alive long enough to get the dial to 12. In fact, at least three of the top 16 Dark Side decks from Worlds 2017 had four Palpatines.
Adding an Emperor's Web in favor of Dark Counsel would make the deck:

1 x The Emperor's Web
2 x Dark Lord of the Sith
2 x Power of the Dark Side
2 x The Plan of the Prophetess
Because every set has a limited resource, you may draw hands full of nothing but zero- or one-pip resources. While the set as a whole has some issues, I'd be tempted to put in Encounter at Stygeon Prime. Most of the cards in The Inquisitor's pod are situational, but he's a great defender. His ability, which you can use on both turns, will let you dump redundant Sith Libraries in search of better edge and events. While it's active, his objective can make Telekinetic Strike and the reaction on Dark Counsel sting more by taking away Elite.
If you're willing to splash scum, there are several sets that work well with Power of the Dark Side. The biggest is Hunter for Hire, which comes with a unit that can kill committed enemy units and an enhancement that can let you move Force commit cards from one unit to another. That is great for setting up the reaction on Power of the Dark Side or Force Manipulation. The objective itself also discourages enemies from committing to the Force.
Another benefit to Hunter for Hire is that it comes with three units. While the two Lackeys aren't amazing, they're good enough to mitigate one of Sith's biggest disadvantages: Many of their sets come with a powerful main but a lackluster supporting unit, so it's hard for them to develop an intimidating board.

I replaced two dark councils with one "Encounter at Stygeon Prime" and one "Emperor's web". Im thinking about removing one of the Prophetess to include the second "Encounter at Stygeon Prime. Thoughts?

Then take a hard look at what you have left. You have a lot of duplicate mains and while Mara and Vader are very good, Palp is hard to play first turn and Saris and Janus are situational.
You have 10 limited resources in this deck, you could easily drop that to 7.
So you could drop a Saris, a Janus and a Mara or Palp in favour of other stuff. Inquistor is definitely an option, Sate is also good as he is a form of cheap tactics and can recycle something important straight into your hand. Terenteks are also really good at defending with their 3 black guns. Finally if you want to defend you probably need to play 2x Council of the Sith. It comes with bonus card draw from the objective and a Twist of Fate. You will need these tools to consistently win the edge battles you need to when playing a defensive style deck.
