Can you use naval enhancement to jump in before defenders are declared? Pointless move most of the time, but could be used to stand Wicked Seductress (RoR) or The Conclave (CbtC) without wasting Fleet's stealth.

Yes, it would have to be the player action immediately following the declaration of attackers, before Stealth and Defenders are declared.

Can stealth be used against another character with the navel enhancement? Otherwise I don't see it as being especially useful.

Only if the Fleet from Lys jumps into the challenge prior to the defender declaration phase. However, an opposing Naval unit has the opportunity to jump into the challenge prior to that. This isn't actually worthless. Stealth can still be used against non-Naval units and you could possibly bait opposing Naval units into engaging early. More importantly Stealth is also a defensive keyword as well.

More importantly Baratheon has effects that interact with characters with stealth. Specifically "stand a character with stealth."
Guys, I'm shocked with 3-stars rating. Stealth isn't much important when you use Naval, right. But what if you just want it to defend against a mean, nasty Melee character with stealth?
Note that this fleet has Naval on Power challenges, which is great for Baratheons. Also note that it's a Smuggler, which allows great combo with Salla. My rate is 5 stars.
The problem with this card is its cost, there are times when you cannot lower it and in times when you can... Baratheon 4 cost slot is really crowded with good unique characters and this one also has negative trait mercenary which makes it vulnerable. For Black Sails it is a must, but for other decks it is hard to justify. (Unlike Stark/GJ/Lannister fleets which can be played well even in non-naval decks)
Obviously it's really easy to give a card stealth and/or melee, but I'd point out there's no printed card in the game with both Stealth and Melee. As Ire says, a 4-cost Mercenary is generally not a great deal out of any house but particularly Baratheon which would rather spend the slot on something with Renown in most cases, and sometimes it costs 3 more gold still. As for comboing with Salla, obviously Bara has its reducers but it requires you to have Salla in play AND 6 gold (at most 4 of which can be reducers) in order to play the Fleet AND trigger Salla.

Don't forget Summer Sea Corsair (RotK) and Ser Davos Seaworth (TGF) also key off of Smugglers as well as any future cards this CP. I would expect Bara to get at least 2 or 3 more Smugglers some of which may synergize with the trait.
Oh, absolutely, I only mentioned Salla specifically because Ector brought him up as a card that combos with the Fleet.

Does the passive effect (lowering of cost) take place during setup? Or is it not applicable?

It doesn't come into effect since during set up you are not actually playing cards (I think the terminology is placing them).
