If you kneel Varys and then you put him into shadows... would he stand during the stand phase?

No, but he wouldn't be kneeling. He would simply be in shadows. There is no kneeling or standing in shadows since it is not "in play." It's like he is in your hand. There are no standing or kneeling cards in your hand.
This is the best Varys in the game. I love this card.

For melee it deserves 5 for such strong ability no doubts. 4for4 stealth and bicons are solid stats. Additionally for 2 gold redirection ability. Treat Ally is not big drawback as we can keep him in Shadow until needed and then use immediately.
Looks like a push for making Lanni more popular in Melee.... and it's kinda working on me :P
How does this card work in a 2v2 format? Is the word "eligible" going to make it not work, or can you make your opponents attack each other?

You could simply read it that it has to be an "eligible opponent" for the person that is currently active player and attacking. Read that way it, he can't be used to redirect to their teammate because they are not an "eligible opponent".
Yeah, that's what I expected. Oh well, would've been fun :P.
Could you redirect opponent attacking another opponent to yourself?
Nope, but interesting idea.

Pg 11 of the FAQ:
When a card refers to an "opponent," it is

always referring to opponents of the player

controlling the card making the reference.

Can you use the Crown Regent title to redirect the challenge back to the original target, after being redirected by Varys?

No. The timing is wrong. Crown Regent comes immediately after attacking characters are declared - even before passives to initiating the challenge. Varys is a Response to initiating the challenge. By the time Varys can be used, the chance to use Crown Regent is over.

Naturally. But that brings up another question: can you use Varys' ability after redirecting a challenge through Regent? Like double-redirect? If anything, the timing is right.
And what about Lord Commander? My guess is no, since it triggers only after declaring defenders, so it's already too late.

Varys can redirect a challenge that the Crown Regent has already redirected, just not the other way around (because of the timing described above). Similarly, Lord Commander can redirect a challenge that Varys (or Crown Regent, for that matter) has already redirected, but not the other way around (because its timing).
