I assume there is a difference between "penalty" and "cost"? Will this only reduce the penalty applied to OOH characters? And even though Neutral isn't a house, it is still considered an affiliation correct?

if i play a card like Brienne of Tarth (PotS) would i be able to draw 2 cards since she has 2 house affiliation and i have no Baratheon or Stark in play?

No, it doesn't say 1 card per affiliation.

You simply check if it shares an affiliation with a card. If not, draw 1 card.

An errata to allow this to run off House of Dreams (ARotD) would have made a far more viable Brotherhood deck than The Brotherhood Without Banners (RoR) agenda.
