This card can cancel the discard-it-from-play effect of Varamyr Sixskins?

No. I think you misread the card? It can't prevent something from being discarded, but instead prevent something from coming *out* of the discard pile. This works against cards like Narrow Escape and Visenya's Hill.
Sad part is, this card can't cancel Ser Barristan Selmy (Core) :(
Hmm I don't see why it wouldn't? Is there something in the word "shuffle" that makes it so that the card is not "moved" in game sense? Notice that smuggler doesn't specify triggered effect, so it can cancel passives and even plot effects.
I read on the FAQ that passives can't be cancelled by triggered effects.

Or does it mean that the Passive effect can't be cancelled as if it were a triggered effect?

Since it uses the wording of "effect" instead of "triggered effect" it is able to touch a passive ability.

It's not a grammar issue, simply a terms issue. A triggered effect is essentially anything that has bold text prefacing the ability. Looking at the Response ability on Theon Greyjoy (WLL), that is a triggered effect. Note that all triggered effects are optional. However, the ability above that is a passive (no bold text prefacing the ability) and is not an optional effect. But it is still an effect. I know his ability doesn't really have a relation here, but he is a good example of a card with both a passive effect and a triggered effect.

How, if it all, does this interact with Melisandre's Scheme?

I would say that it doesn't at all.

Melisandre's Scheme itself is a continuous effect and cannot be canceled (because it cannot be interrupted). Playing a card (out of your hand or discard pile) is not an effect. So there is no interaction.
