What about Neutral Chars? Do they count as a different House affiliation?
Neutral Chars have no house affiliation so they don't count as a different house affiliation
Yes, you would have two affiliations.
When is X calculated anyway? If it is the moment you have a claim, than what if the other player had "Forgotten plans" as his plot?
If your opponent plays Forgotten Plans then , outside of the Plot phase you claim will be 0 (3.1 in the FAQ)

Ok well first Jaqen is unique, that was a printing error I believe. Secondly, your house card does not contribute its affiliation to this count because it is not a character. If you want to get to six claim with this plot you probably want to go neutral? I mean getting six characters out period is a little bit of a pain, maybe if you played brotherhood neutral using hollow hill and all of the refugees, or maybe Longship Iron Wind? Also "Imposter!" is good with this plot.
If you want a 6 claim challenge with this plot, play Stark. They have the best dual House characters with the most other Houses:
Lannister: The Hound, Littlefinger
Baratheon: Brienne, Ghost of Winterfell, Wildling Bard, Royal Guard
Greyjoy: Theon(x2), Bandit of Winter
Targaryen: Ser Jorah
Martell: (Here, you'll need Jaqen)
The other thing Stark has is the attachment Imposter! - the only card in the game that can give the attached character any House affiliation you happen to be missing.
