Does this card always go into Shadows after you win an Intrigue challenge, regardless of where this card is (hand, deck, discard, etc.)? If this card conditionally goes into Shadows (i.e. only if this card is in play or in hand), then I would expect that to be reflected in the card text.

Well cards can only trigger their abilities from play, unless otherwise stated. So if it was going to be triggered from hand then it would have to say "after you win an intrigue challenge put Small Council Chambers into Shadows from your hand or from play." Since it does we have to assume it is only from play.
