If your opponent doesn't have any duplicates do you have to choose one of your own if you have one since it doesn't say "you may choose..."?

It's a Response, which means you choose if you want to trigger it [by you I mean controlling player]. Only abilities that doesn't begin with bold text like Any phase:, Challenges:, Response: etc. must be activated.

Is it possible to discard Beric Dondarrion's duplicate with Ser Axell Florent's response?

Yes. The duplicate is not Beric. The duplicate is considered to be a non-unique card with no text. So you could even discard the duplicate with a Wintertime Marauders.
