Say my opponent has Meera in play, and I discard a copy of her from the top of his deck using some effect. Can I put Meera into shadows using this, or no, because she is already in play on my opponent's side?

You would be able to put her into play because unique character restrictions only apply to one side, it would be the same as you and your opponent both having a copy of Meera in your respective decks.

Just to confirm, I wouldn't be able to put her into play because of the shadows rule: "If you have taken control of another player’s copy of a unique card you have in Shadows, you cannot bring that card out of Shadows." But I can put her into shadows...

Actually now I'm thinking I can play her because of 3.29 in the FAQ: "You may not play, put into play, or take control of a unique card already in play that you own or control (except for putting a duplicate on a card that you own and control), or that is in your dead pile." I don't already own or control her, so I should be able to play her.

The second point is correct as far as I know. I think the first one is trying to say if you have a copy of Meera in the shadows and you take control of another player's Meera with something like Melisandre's favor you cannot then bring your copy of Meera out of the shadows as a second Meera on your side.
