Does his bonus apply when he is attacking a mission? If Light side controls a Sith mission for example is that treated as an OoF objective?
Correct. And remember neutral cards are always out of faction, so the Hunters work with Assassination Contract as well.
Yes. All of the Dark Side missions we've seen so far (and presumably will ever see) would be considered out-of-faction for the Light Side, so the Contract Hunter's bonus would apply.
