If I kneel 3 warships and only have 2 characters, both of my characters get +3 STR. For the left over character, do I have to choose an opponents character to get the +3 STR?
Yeah, you have to have X legal targets to use the effect.
Is it all at one time or can I split up the Triggered Effect?
Example:
I have 2 characters, Naval escort and 3 other warships.
Can I kneel 2 warships to give my chars 2 str each. Then, do it again with Naval and another warship? So both of my characters are each receiving +2 STR at different triggers.
Yup, there's no limit on the number of times you can use the Escort in a turn.

If it's any phase, does that mean I could increase the strength before counting dominance?
No, sadly there's no player action window before the awarding of dominance, so there's no opportunity to do so.

It says kneel X warship locations, but it does not say your warships, can I kneel my opponent's warships out with this effect?
No, you can only pay for effects with cards you control.
